Is there a way to lock folders when I gracefully Quit the application? If not, is it scriptable somehow (via a shell script or Applescript)?

Hello, no there is no way. This is because the application can be locked while the folders are unlocked and vice versa. So quitting the application does not affect the folders in any way. Also usually you do not quit espionage, why would you do that? The folders will lock on logout though.
What you can do is set the autolock timeout on each folder. If you set it to 1 minute for example, the folders will lock after 1 minute of inactivity on your mac (not the folder itself). The autolock of app works a bit different, it will autolock after the set timeout, no matter there is activity on the mac or not.
