The time after which espionage will lock itself is set in the preferences, but as you noted, this will lock just the administrative window itself.
To lock the folder(s) you have to click onto small "i" near the folder name in Espionage main window and select the autolock feature at the bottom of the window, there you can set the period of time after which the folder will lock itself.
Now there is one important remark to this: the time for application lock counts from the moment you close the Espionage window and resets only if you open the espionage window again, i.e. click on the padlock menu item. The counter for the folder counts from the moment your Mac is idle, and resets whenever you start to do something on your Mac.
So you for example set the timeout for both folder and espionage to 1 minute, you will see that after 1 minute the application will lock but the folder will not. However if you leave your mac idle for 1 minute, the folder will lock too.
The setting can be set per folder independently.
